Now I needed to get the limestone to show on top of the base; to do this the Origin Z: field was changed to 48". This put the limestone on top the base.

Come on buddy, post the the plan. Do you really expect someone to figure out the issue without a plan. I even did a two part video series today discussing slabs vs psolids vs primitives and the advantages of each.
I will probably get into trouble for this.
