For me, every drawing typically going to layout will have it own annotation set. The layerset is just a component of that anno set. Typical drawings going to layout:
Site Plan
Floor Plans
Roof Plan
Reflected Ceiling Plan
Elevations
Details
Landscape Plan
Framing Plans
Camera Views
Electrical Plan
Existing Plans (but those are just in a different file from the remodel file)
If I have another type of drawing that is going to layout it will have a unique Annotation set with a unique Layerset. I can set up a new Annotation set in about 2-3 minutes and this workflow will save a lot more than 2-3 minutes through the rest of the project.
If you ask me, Alan's method is the best method.
