Phillip,
Emulating how something is built in the field is paramount.
How you do it in Chief is variable to the above. The easiest situation is siding walls and is the default condition that Chief (out of the box default-wise) is very good at.
The trouble comes when the "Main Layer" of the foundation walls or foundation and the main layer of the first floor walls are not matched.
There are Default Settings - Wall and Foundation that you can preset and on occasion I have to re-layer walls to get a match or just manually align walls one floor to the other.
It seems to me that one should do what is right for the project; I don't consider that there is a single way to do, to preset Chief that will fit all occasions.
It is incumbent on you to understand what is needed and wanted and then bring it about.
