Tommy,
I had changed the outside walls to 2 x 6 from 2 x 4's and didn't change the 2nd floor walls - even though there is not a second floor. Chief thought there was, I then aligned with below and it looks better but still a couple of glitches but on the right track. The back clip showed the misalignment.
