I think you can change the pline used for the hole to a layer that is turned off in 2d.
I do this for roof holes for dormers. I would imagine that it would work the same for a hole in a countertop.

I assume you mean to print in plan view... Put it on a layer that you turn off for plan views.

Yes. For plan view, I put it on a layer that is to be turned off. You could make a new layer "Cabinets,Countertops, Hole" and turn it off in 2D.

In general, anything you can select can be put on a different layer.

Conversely, if you want to be able to select it, you can change the line color to that of the counter top, or white, if you use a screen color other than white.
